That will be the first time I have heard of an axle needing to bed in!! Disks and pads yes but a correctly fitted axle with unworn bearings should be good from the outset without the need for collars. These simply mask the real issue.

There is some great advice above. Could be a moving axle or the pads are too close to the disc. Is the caliper adjusted with spacer or shims? It could be, if the axle isn't moving, that you simply have to increase the clearance between the disc and pads. The peddle will be longer but won't rub.
