I think the problem is not the chassis but rather you have bought the wrong cover.
Many chassis require that you run teh right hand engine with the clutch mounted with the sprocket out board. Kart smart are the only manufacturer that make a prokart guard for this reason.
Now you can run it in-board but you then loose the clearance with the seat. Seat position is fairly critical in most karts as is engine position, albeit to a lessor degree. So you can try turning the clutch round and running shorter chains or move the seat angle, however, you will be on hear next asking set up advice for a loose rear end caused by something relatively simple.
My advice is to dump the tillet guard and by something fit for purpose in prokarts. Might not have the same "brand" but, do you know, it will work!!
