soudsn like brake fade to me, i had a similar problem...first off are you sure all of the brake fluid is new in the master cylinder? and is it the correct dot rating, i had a problem where it braked on the stand but then on track the fluid started to boil, which obviously aint good...and the kart wouldnt brake at all...got back in, the kart cooled down and it would brake again until i was back on track

so

make sure all of the fluid is completely new
make sure its the correct dot rating
make sure if you gravity feed the fluid, blow on the top of the gravity feed, so it forces the fluid through
check your brake discs to see if theyre too worn
