Chris, you are correct that you will not get a good fit with the 2 threaded holes.
When assembled new the carier holes on the caliper side are indeed plain with clearence so it sounds as if the carrier has been changed at some point.
It may be worth checking the 3rd carrier incase they have been re assembled in the wrong order.
