The squish for best performance on junior is usually set up wider than the min. noted in the fiche. For Mini it is set to min. squish allowed to the point where if it is very tight you need to be careful with carbon build up doesn't bring you down below the legal min.
So in summary you won't get the best performance if you convert from Junior to mini and vica versa, but the difference is likely to be marginal. what would be interesting is if you do get an engine builder to reset it - get them to dyno before and after with no other changes to see what the difference is if any.
The diff per lap depends on many things inc. lap time length, actual power diff. if any, etc etc. but I wouldn't expect it to be any more than 0.1 second maybe 0.2??
There are other legal tweaks on the reed block also.
