Rotax max corrosion

Hi all
I've just remove my engine from kart that has been sat in the garage for a few years. The water in the rad is all orange with corrosion and I've took the cylinder head off to and this is all orange with corrosion also. I've cleaned it all up as best I can and am sending the engine in for a overhaul. Can anyone see this being a problem or advice of best way to clean the cooling circuit?

And yes I know I shouldn't have left it for so long with water in the rad :(
