Don't stick the feeler gauge in too far (1 mm is about the maximum I use I reckon), but make sure it is pressed good and flat against the port roof/floor. That way the piston crown dome doesn't come into play too much. Then just gentle finger pressure on the crank nuts to hold the piston against the feeler gauge.

When you say you're getting different readings, by how much? These things are never 100% repeatable, but you should get within 0.1 mm. I tend to me be further away from the limits than this on a "just in case" basis. Same with all the other measurements too.
