Hi Matt,
if you have an EVX then you should have an adjustable exhaust mount. You need to set up your gearing/chain tension, then adjust the exhaust by loosening all the mounting brackets till the flange meets the down pipe at the correct angle. Then just re-tighten the mounts. And yes the expansion box does get close to the disc.
