Having a company A and company B would be perfectly legal and sensible and, as you say, the assets would be protected.
However, company A would not be a preferential creditor and neither would HMRC for VAT and corporation tax. The rules were changed in 2003 and about the only preferential creditors left are employees for outstanding wages, pensions etc.
